As it's a shared transfer from the airport and there are lots of resorts in Andorra, then you may have to change in Andorra La Vella, but only if you're coming from the Spanish side, so from Barcelona or Girona. When coming from Spain the bus will stop at the Novatel depot and the driver will tell you which resorts are staying on that bus, and which resorts you need to change for. If you need to change then the other bus will be within the depot and you'll be told which one to get on. The reason for the change is so that not everybody has to go around every single stop, so it works out better for everyone.
When you book you put your hotel or accommodation so you'll be dropped off there, or in some cases as close as possible if you're staying off the main road. Your return will be booked to pick you up at the same place. You're correct in thinking you need to re-confirm your departure transfer - you just give their office a quick call (the number is on your voucher) or you can ask your hotel reception to call. This is just in case there is a change to the time, eg. if there's lots of snow etc.
